Beachgoers should stay out of the water at Cedar Beach and Holiday Beach.
E.coli levels were low at the other six public beaches in Windsor-Essex.
The health unit tests water samples from each of the seven public beaches weekly, usually on Wednesdays, between June and September.
People in southern Huron and Lambton counties are being told to limit their time outside.
